I’ve always imagined that in between getting shot off the truck and catching up to Mista, Sale (the other gang member) stopped using his ability on the bullet lodged in his skull. It’s shown that after Kraftwerk uses its ability it completely kills all momentum of the object in question, which is why he was able to carry two of Mista’s used billets around with him and re-position them without them immediately going off. Basically, he stopped using his ability on the first segment of bullets, but left the bullet on the surface of his skull in there (presumably because he didn’t want to go digging around in his head to remove it) and since he didn’t utilize his ability to re-freeze it in place, Mista was able to shoot it again and make it move deeper in. This is 100% head cannon but that’s just my personal explanation.

the way kraftwerk works is essentially nullifying all kinetic energy, so releasing the ability normally would just result in the bullet falling to the ground or remaining lodged in place. also keeping the bullet in his head fixed would be dangerous, because while it would stay still, Sale's head would not. kind of embarassing to push it into your brain with an errant head tilt. Also, the reason the bullets do penetrate his skin a bit is because he has to TOUCH something to fix it in place. the bullets impact like normal, and it takes a milisecond or so for his mind to register the impact and activate the ability. however when he deflects bullets with his stand, its durable and fast enough that the bullets dont do any damage with their impact and immediately stop. essentially his power is partially nerfed when something is striking his actual body versus his stand. these are good questions to ask; i don't think people need to just blindly accept the way the logic appears on the surface. some of my favorite jojo powers are confusing in ways im still trying to puzzle out, but i never see that as a negative thing that should be handwaved.

I believe Mista had Sex Pistols at that time, but in the same state as Giorno at his childhood. Also I agree with your theory about Kraftwerk, because all stones he had thrown also stopped after some time. However, it is probably just his wish to do so

This. In prior parts, I will admit Araki could be inconsistent when it came to the logic of how exactly some stands work. But in part 5 the step up not only in stand abilities, but how they work and the scale and intricacy of the battles with them is incredible.

sure, sure. but even if he is holding the bullets in place, its likely they still got pushed in because he has to devote his energy to stopping this new threat and it thus releases whatever hold was on the first bullet. or perhaps he simply doesn't have enough fine control to be confident in leaving a fixed object embedded in him, or he can only fix it relative to one thing, like the moving car.

the concept still works if one of their ancestors was exposed to the virus at some point, and they were the only ones who turned out to have the potential. regardless, I do think it's supposed to be ambiguous as to whether or not sex pistols manifested at that moment. I lean towards yes, it did, but it's valid to see it as fate, considering the themes of the part. caleb convinced me to give that line of thinking more consideration.

the bullet thing, he disabled the freezing because he would not be able to move around with it frozen in his head(moving with a frozen bullen in your brain would kill you instantly). He can freeze things relative to moving objects(like the truck) but if something was to be forced into those frozen bullents they would be immobile and damage the thing that collided with it.

Yet another "Araki forgot" debunked. A great example of this concept happens in Shameless Purple Haze, in which a tactic of Sale's is to punch his opponent in the chest, freeze their heart in place, and cause it to wrench its own way out of their body, as they reel back from the force of the hit. Eugh. Same thing would have happened to the bullet/Sale's head.
