John Petrucci is one of the greatest alternate pickers to ever live. Who's your "pick" for the best in this area? 

Using down and up strokes execute notes, alternate picking is very popular because of the clear attack and clarity it provides. 

I get very bored practicing any technique for it's own sake, so I've come up with 5 exercises to alternate pick through Pachelbel's "Cannon In D." Over 30 picking examples in all. 

Now you can make music while getting your technique practice in.

Apologies for the noob question sir, in Ex #1, bars 4 and 6 appear to be identical but are notated as F#m and D respectively - is this because of some commonality between the sections/scales/chords?

Yep, exactly. F#m and D share two common tones (F#,A). Thus they both fulfill a similar harmonic role
