Probably Cid's thought process before dropping the nuke: a. Ground zero for this explosion is right in the middle of a major city, probably lots of deaths as a result. b. But it's going to look AWESOME. If it wasn't already obvious, Cid is quite insane. Everything he does is for the sake of the role he has chosen to play, and life or death (including his own) is just a part of the play he's directing.

Cid put a barrier around Alexis and can ensure that only the desired target is affected. He's definitely crazy, but he wouldn't like it if anyone he cared about like the 7 shadows were hit. He also enjoys being in full control, so random casualties isn't his style.

Now a little side plot that was seemingly resolved here is the cult father and daughter details here. That creature that Alpha killed was the daughter of that one cult member that Cid thought was a really strong bandit back in the second episode. They both had matching lockets and had pictures of each other on them. Seems that cult members daughter was the subjected to experiments which was why crazy Scientist guy was extracting blood from Alexia. Alpha understood that she was suffering because Alpha and the other girls Cid rescued were in similar states when Cid found them. This is also why she rescued Alexia, we saw in the previous episode that Alixia saw Scientist kicking her and so Alexia distracted him by reminding him to take her blood. It's a dark and sad little plot line that kind of fell to the wayside unfortunately as the real main stuff happened in the story.
