I'd say the significance of the spider is meant to showcase Todd's psychopathology. That's the thing about psychopaths. They typically don't get angry even when provoked. Only form relationships with people just to get something out of it. And in the case of some serial killers, they'll even keep "trophies" of some of their victims. From Todd's perspective, killing that boy was a necessary thing, as horrible as it was. But at the same time, he doesn't feel any remorse or regret for it whatsoever. I'd say Walter's working with a very dangerous element here.

Jesse was against Gus as he harmed children, now he's seeing Walter become that person. The cycle of "It had to be done for the good of us!" Three can keep a secret, if two are dead.
