The reason why they kept writing his character off was because Ed Helms (Andy's actor) was filming for the Hangover movies. They were pretty funny in case you interested.

Yeah, this is when Ed Helms had to start filming the Hangover movies, so they wanted a way to write him off the show for a while. But when he returns... well, let's just say it kinda feels like the writers were a little irked by the fact Helms left the show that long.
