Its an old detail, but in the last season when Shinra was first going to see the Amaterasu I think in Tokyo, he is riding in their van and gets an adolla link when he gets near Amaterasu. He sees the girl who they think is inside Amaterasu and mistakes her for Sister... just like he linked with the Tabernacle.
