Cover stories are 100% canon. They are important for knowing what else is going on in the world while we follow the straw hats. But unfortunately the anime stops covering them at a certain point, which is unfortunate because some of them contain huge information.

Cover stories are technically canon. Oda likes to take advantage of the chapter covers to shove in events that are happening elsewhere that would eventually tie up into the main events, so they are more like, early setup, added for extra context for later.
