Almost all the links in the doc are broken again. Except for the ones that are short enough to fit on a single line.

It's the Apple Preview PDF reader supplied with MacOS. It's definitely a problem with the document, but perhaps some other PDF readers try to automatically "correct" links that are broken across lines. Ideally you shouldn't even need to put the text of the links in the doc... they are intended for consumption by computers, not people.
