This is an improvement, but a ton of the links in the document don't actually work to load the referenced site pages.

Okay, it appears that the links work if the document is opened with Acrobat Reader, but are broken when the document is opened with another PDF reading application

You're right. When the link spans multiple lines of text, the link target only goes to the first line. You have to copy-paste the full link into a text editor, go through and remove the space characters and then copy-paste again into the address bar of your browser.
