So with the Theon stuff, it's not unusual for a first time viewer to feel like they missed some stuff or that GOT didn't do a good job explaining what was happening, but this is a situation where the storyline will develop as time goes on and you can then think back and figure out who did what and why. Regarding House Bolton, we haven't seen a lot of Roose Bolton, but he's been in a couple scenes at the Stark camps. He was the one who delivered the news about Winterfell and the death of Catelyn's father in this episode. He was also the guy who advised Robb against traveling back north with the army to retake Winterfell after Theon had taken it, and he offered to send "his bastard" to take care of the problem (this is relevant to what happened with Theon/Winterfell, though like I said it's supposed to be unclear at this point)
