I think the reason why he wondered that Marco is getting eaten is because he has kind of a split personality. One as a soldier of humanity and one as warrior of the titans. In season 2 when he revealed himself you could already see some scenes where he was talking out of two different perspectives

Yep this is the reason why. Reiner spent so long with the survey corps that he saw them as people and began to feel really bad for killing a fuckton of people. The only way for his mind to not make him kill himself was to create a split personality.
