Trust me, nothing in this show is quite that clear-cut. At this point we are only getting one piece of the puzzle at the time. Same with people's intentions, it is not that black or white, good or bad, especially when it comes to people's intentions. That's all I can say at this point. I can confirm that the scene at the end is not related to the three bodies we saw last episode. As I mentioned, last epsidode the bodies represented clones of that test tube man who needed brain matter to stay young. Regarding to John Scott, you are correct in deducing that they had only 6 hours after he died to question him. SO it is correct to deduce that this last scene in this episode is about something else. Remember when Broyles and Nina Sharp (the Massive Dynamic lady) met and he handed her the disk Olivia found, he said ''we found another one'' and they were going to use that disk to decrypt the encription on something :) So at this point we can assume from the fact that they showed John (it was implied in the episode, so not a spoiler) and that scientist said that he stabiliesed the link, and pulling information from it, that scientist was reffering to John's and that is implied that John had one of those disks as well (considering that the lady in this epsiode who died was also a federal agent). Looking forward to the next episode!

Some fun facts: The clue to "The Ghost Network" can be found in the previous episode, "The Same Old Story", on a street sign next to the Massive Dynamic building. A sticker placed over a one-way sign reads "Voces Video", which in Latin translates to "I see voices" -- the problem affecting Roy during this episode. Remember this chemical from this episode (gas turnes solid - trapping people) - it might be important later on.
