I think what you're confused about is that Walter is blatantly lying to Jesse about the cigarette. Walter used it as part of his plan to trick Jesse into thinking Gus poisoned Brock when it was actually Walt. Walt is covering his tracks by getting rid of the plant that actually had the berries that poisoned Brock, but the question remains: where is the cigarette? Jesse is freaking out because he believes it will be found one day and someone innocent will get hurt/die. Walter continues to make Jesse believe that the cigarette will be found so Jesse can "move on" with his life all while Walter is pulling the strings from the shadows. Walter kept the real ricin and hid it behind the outlet in his bedroom but planted the fake cigarette for Jesse to find. It's all manipulation.
