Thanks for the shoutout and great reaction. To me this episode is less about the history and more about the relationship between Lucy, Wyatt, and Rufus. They really haven't know each other long and so this episode was them trying to build/rebuild their trust in each other. To answer your 2 questions: 1) Flynn's guys were just dressed like 1750s civilians they weren't representing either side. 2) The team in modern day (Connor and them) know where and when the ship lands when they go to the past. They also know where and when the mothership goes that's how they know where to follow Flynn. So in this episode they knew the coordinates for where the Lifeboat landed. That's how they knew where to dig in present day for the note and why Wyatt had to dig exactly 3 feet in from of the lifeboat. They don't fully explain the protocol, but I would assume that it says to leave a note or something, which is why Connor Mason knew to go and look for something from Rufus at the location where the ship landed in the past.
