if Rex is still fighting republic values, does he go into retirement mode during the Rebels era? or is he on vacation when Ashoka sends Kanan and Ezra to find him?

I think his values are centralized around his fellow clones at the moment and then when Rebels comes around he opens things up to the rest of the galaxy. Note that Gregor and Wolffe are still not part of the main fight until the end of the series, I think they're still in that clone-centric mindset.
