I know it seems like Lumachina was just out of the loop, but you have to remember that she legitimately believes that Diablo is God. Thus, when he says he's going to kill everyone to atone for their sins, she hears that as the literal word of God. Also I knew things would play out differently after they skipped all the way to the Capital, but in the LN, they don't even fight Europa when confronting the church. He's supposed to appear in the capital after Diablo fights the Demon Lord that Varakness worked for. Given they only had 10 episodes, I can understand how they reordered events because otherwise they wouldn't have had a big boss fight for the end of the season. Also you mentioned any lore on the holy grail, and honestly their really isn't any. I think Diablo eventually learns from Horn about Babylon and the level-up nature of the grail, but he doesn't know anything specific about it as far as I remember. Horn and Babylon are a great duo in the LN though.
