I don't think it was that much of a leap. They know that Baroque works not only has them on a death list, but as shown in the previous island, is actively sending guys to hunt them. When they left the last island, Miss All-Sunday found them and knew they were headed to Little Garden next so they have every reason to suspect someone might come after them there. And when Luffy was insistent that someone else must be on the island because none of them were responsible for the explosion, Vivi would just put 2 and 2 together and presume that Baroque Works may have caught up to them.

Yeah, it's a completely reasonable assumption. And the fact that Nami was taken but not Usopp also gives more weight to the theory. He and Sanji were sleeping when everything went down on whiskey peak, so his picture wasn't included in Baroque Works' report. So it would make sense that he wasn't targeted initially.
