The reason they wanted to keep the blueprints was just incase the real pluton ever came back and was in the wrong hands so that they could build something to defend against it since it was a world ending weapon

They told us why they don't destroy the blueprints, if someone gets the Pluton, they need to be able to build another to counter it. The Poneglyph in Alabasta tells it's location so Robin knows where it is too. If she helps the government get it then there's no fighting back without another weapon.
