the flower metaphorically represents their relationship. 007 contemplating and planting this flower, or more precisely, propagating, symbolizes the process of growing both in the plant, but also the relationship itself.. or something sappy. 

001 was also trying to form of a bond, knowing that 007 is hostile,but also prideful and conflicted at 001, he thought that 001 lending a hand first might help. he wants to change his image after all, into something more honest to who he is, whatever that may be.
