I think Sam basically had her select some random letters (get a business card from everyone wearing red, select a letter from every name, first and last, on the cards) knowing that her subconscious would influence her to pick out a message that she needed to hear. I don't think he had a specific message in mind when he gave her the instructions.

Yep. He also didn't know the story that Olivia told Peter about what Charlie said to her, which ended up being what the anagram was. He just figured, if you get enough business cards, you'll have a wide selection of letters and your subconscious will do the rest. Which would never happen in real life, but let's just chalk it up to Cortexiphan.
