Grevious doesn't work for the empire, he works for the separatists. Remember, this is before the rise of the empire. Clone Wars happens between Star Wars Episode 2 and 3, the clone wars start in Episode 2: Attack of the Clones and ends in Episode 3: Revenge of the Sith.You seem to be forgetting certain details from those movies.
