yeah my read is since he was trying to get her to fall in love because of whatever visions he's apparently seen of her, got a real obsession with starbuck and her/his 'destiny' and figured that having a little girl to both look after could bring them together, and it kinda looked like it might have worked eventually had she not been rescued.

Gaeta hero-worshipped Baltar the first two seasons (there was even a popular fan theory at the time that he was in love with him), and of course was the one who discovered Saul and Laura’s plot to steal the election. So when Baltar rolled over for the Cylons as president, Gaeta basically blamed himself for the whole situation, because of it weren’t for him discovering the fake ballots, Laura would’ve won, and they would not have been on that planet. That explains his intense anger and wanting to kill Gaius.
