I think Skylar “siding” with Walt is because she can see that Walt is or could be dying soon and she would do just about anything to keep Jr. from ever finding out about him (them). Much less the whole world. And if he dies then they will never have anything on her either. Going against Walt would be the nuclear option in her mind. Going against Walt hasn’t gone well for anyone so far.
