After your end discussion - yep you got it pretty much dead on - she's a 'sleeper agent' so she doesn't know she's a Cylon, and she's activating and doing things she's not aware of, like planting the bombs, and in the Raptor at the end the cylon programming, or her 'real cylon self' or whatever the other side of her was trying to stop her from seeing the water positive message or shout about it, but she managed to overcome it and shout about the water. There's definitely some kind of internal struggle going on. I'm not saying anything of the one on Caprica since that's not been really hinted at yet either way.

Another thing to bear in mind, as she said, there are 'rumours' that Cylons look like humans but that's all they are. Only the command and president know about that at the moment. Despite everything that's happened its hard to believe you're a cylon even if those things happened to her when the only insinuation that cylons don't just look like big robots is gossip and conspiracy theories. It's much more rational to think that its some kind of set up though I imagine she's very scared and confused about it all.
