Some parts of the game were skipped in the anime, though most of it isn't really significant enough to make the story fall apart. Also certain parts were either rearranged or combined, which so far seems to have made the story flow differently, yet naturally. They did however seem to skip a certain encounter 2B and 9S had in the Department Store ruins, one with a character you don't seem to remember. There's a chance it might just happen later on in the anime, but given what I've seen there might be a reason it was cut, but to avoid spoiling anything too much, I won't bore you with the details of whatever theories I've concocted. Anyway, while they did skip the encounter in the shopping centre, believe it or not the entire scene with the tree was actually anime original, and the visions 9S saw when hacking the head where scenes from Nier Replicant; I think the reason you thought you "remembered" them going underground here was because you were confusing the scene with another section from the game that happens later on. Honestly, I'm surprised that the face inside the tree didn't jog your memory of the encounter I mentioned before from the game.
