I don't know if Ellie felt a moral dilemma or not, but I took that more as as just seeing that this person wasn't an immediate threat anymore, she was taking in the situation. Like when she was curious about that infected she found under rubble. She's trying to make sense of the world. Joel clearly feels the same as Rizzo though, and I appreciate that his only regret was feeling like he failed Ellie as an adult because it feels more realistic, especially when he's been surviving in this situation for so long. One of the things I appreciate the most about their dynamic is that Joel clearly needs to learn to see Ellie as a person who lives in this world, not through the lens of a father who raised a kid in the pre-apocalypse world, but at the same time, while Ellie can hold her own, having an adult that actually feels responsible for her as a PERSON is probably something she has really needed, so they balance and grow together really well.
