Bonaparta did everything wrong. Firts he killed everybody at the red rose mansion and Nina witnessed that. Then he visits the twins at the Lieberts and Johann probably thought that they were working for Bonaparta and killed them to protect his sister. Johann even called Bonaparta the monster : "Today a monster came to take us away"

everyone at the Red Rose Mansion were trash (they were same kind of ilk as the ministry of the Interior, since the whole project involving the Twins was to produce "perfect" beings, not simply reeducating existing flawed specimens like Kinderheim 511 did). He did it ultimately to protect the Twins, however at the time he was still struggling with his change of heart, and was still partly motivated by his obsession with their mother, though he had to erase everyone with details to keep the Twins safe. Johan was already completely nuts by that point, and Bonapart simply wanted to see that the Twins could finally live happy lives before he put that chapter of his life behind him. Keep in mind, Johan had been killing couples trying to help them since long before Bonapart showed up based on his own delusions and flawed understanding of the stories Anna told him, and Johan himself had barely interacted with the man, since Anna was the child he took with him.
