I think the reason why Lynch was primarily absent for the rest of Season 2 is because 1) He felt that ABC forced him to reveal the murderer of Laura Palmer prior to when he wanted that reveal and 2) He was working on his Wild At Heart film with Nicolas Cage and then Lost Highway. He was never forced out by ABC...I think he just sort of created some distance from his project with the occasional acting stint as the deaf FBI boss.
