Regarding the repairs to the ship, they wouldn't explain it this arc because that's canon information, and this is a filler arc (originally intended to be a One Piece feature film for theatrical release). But we've now been flagged on the fact that it's something an older, experienced ship mechanic might know. For now, just file that bit of information away for later use.

Totally late but I think you misunderstood what Jonathan said about Crocodile. He said that Smoker undoubtedly defeated him. Meaning he believes the official marine story and doesn't know it was actually Luffy.
