By "setting up flags", he means storyline/plot flags, where someone says something omnious before doing something, like "Everything should go just fine!" which increases the likelihood of a bad outcome. It's similar to saying "Don't jinx it!"

to add, it doesn't have to be a bad thing.. Flags is essentially a gamer/story terminology for an event. You can trigger a romantic encounter flag, death flag etc.
