I don't think 'remember' is the correct word to use. Because Lelouch/Zero erased Shirley's memories about him at the time, with her knowing he was Zero, she no longer has those memories. And I think 'remember' means more that she has recalled her memories, which would suggest that the Geass wasn't successful. But yes, because at the time she had written what she had found out about Lelouch and that he is Zero on a ripped out page from her diary/journal, and then saw that page again, I don't think she remembers that he is Zero, but instead just knows that at one point she believed that Lelouch was Zero, and is now just trying to figure out if what that note said is accurate.

I really like the very last scenes of this episode where Lelouch knows he fucked up massively but had no option but to do damage control and flip this into a W claiming that Euphy's idea was a trap to trick the japanese there to murder them, and the very last shot you can see Lelouch crying as he knows he fucked up majorly and has to pay the consequence of killing the only sibling he cares about in addition to Nunnally
