Yato's real name is actually Yaboku (夜卜). Yaboku is written in kanji. Ya (夜 night) and boku (卜 divination). Someone (cant say their name) mistook the kanji (卜 as boku) with the katakana (ト as to) because of the similarities. Hence Yaboku ---> Yato

They didnt explain it as you know that Japanese people can spot this difference easily after a second glance (like Hiyori) because its their language. People who don't speak or read it can get confused. (Hiragana, Katakana and kanji)
