The line about only catching pokemon when they're at the rebellious teen stage made me laugh because that's actually how falconry works. Falconers (people who have gone through multi year training programs and have the correct licenses) go out and trap young raptors who have left the nest but aren't fully grown yet and train them to hunt as a team. Some birds stay with their falconers their whole lives (the ones who decide they really like having a warm place out of the rain) but the vast majority are returned to the wild after a few years. Part of being a trained falconer is being able to recognize the signs of when it's time to let go. Over 80% of raptors in the wild die before they're three years old and falconry actually helps maintain a robust population. In my head canon, the Pokemon world has so much biodiversity in part because of the tradition of kids going on pokemon journeys. Think about it, trainers mostly catch weaker juveniles and then help them evolve. After the young trainer fills out their pokedex and completes their journey, I'd imagine the majority of "boxed" pokemon would be released back into the wild supplementing natural populations.

The idea of Kabutops hunting a real-world fish isn't actually too out of this world. The original pilot for the 3rd Movie was (at first) going to tackle what happened to real animals in the Pokemon world with the Tyrannosaurus fossil being uncovered, since the episode is also after the initial release date maybe it could be a reference to Shudo's original work, or the anime department forgetting what they were working on.

To be fair, they can just say that the fish the Kabutops was hunting was an extinct and/or undiscovered Pokémon. It just looks more “normal” than the others.
