Also, I take Streep's final line to mean she is doubting her faith and existence of God, because what God would allow Flynn to get away with this?

Also, very cleverly in the opening sermon, Flynn says "No one knows I'm sick" (camera cuts to a woman who looks like she might be sick) "No one knows I've lost my friend" (Cuts to a man who seems moved, like he might have lost his friend) "No one knows I've done something wrong." (The camera stays on Father Flynn)

good point. also that maybe she long dormant underlying feeling of doubt that were triggered by Flynn's first sermon, hence prompting the attack on him
