So, the janitor storyline was a reference to the (at the time, current) drama at the Tonight Show (also on NBC, bing bong bing). Jay Leno (Subhash) was hosting the Tonight Show (Tonight Shift) at 11:30pm, Conan O'Brien (Khonani) was hosting the Late Show (Late Shift) at 12:30am. Conan always dreamed of hosting the Tonight Show, was a big Johnny Carson fan, it was why he came to NBC. He signed a contract with NBC guaranteeing that he would take over as the host of the Tonight Show after 5 years. 5 years later NBC moved Jay to an earlier time slot and Conan took over the Tonight Show. Jay's new show wasn't very popular, so he wanted to go back to the Tonight Show but it was contractually Conan's now. NBC decided to move the Tonight Show later in the schedule and give Jay the 11:30 time slot, but give it different name. Conan objected saying it was not what he was promised, and he respected the Tonight Show too much to be a part of what they were doing. NBC bought out Conan's contract, made it so he couldn't work in TV for a few years, and gave the Tonight Show back to Jay. Conan worked in the building at 30 Rockefeller, and was a friend of this show, having made several appearances on it previously (Tracy tried to stab him).

Yeah, the Conan jokes apparently didn't age well. It was hot news at the time. But yes, the title of the episode is pronounced Co-Naan (like the bread) -eee. I completely forgot that until this episode title came up and was confused because I didn't recognize it. It wasn't until they said it that I remembered what the joke was.
