Due to obito's intervation, Pain didn't did anything to him. But Itachi came directly under the observation of Pain from that moment. And Itachi knew it as well. Itachi knew that his time was limited. Obito has assured Pain that Itachi's days were numbered. And Itachi didn't knew about their end goal. At least not in details. Not to mention Obito was busy with his own plans.

And as per Sakura, you are right about her. She still loves Sasuke. And I don't want her her in this mission because she could potentially forget the main objective.
And also there is a high chance that Sasuke night approach Itachi while you are searching for him." Tsunade explained.
"I have another question. If we encounter both the brothers during our mission then who should be our priority. And a second question too. Kisame might try to stop us. So in that case should we ignore him and just bring Itachi back or fight Kisame in intent to kill ?"
I asked Tsunade.
"It is obvious in case Kisame tried to intervien, focus on bringing Itachi back. I don't care if you kill him, capture him or just ignore him.
And then the answer to your first question. It would be better if you can bring both the brothers back. But in case you have to choose between two, go after Itachi. You have already marked Sasuke with the tracking seal. And according to your report, he is currently searching the location of Itachi. So you can always track him down again in case he got away."
