This is only the 2nd time Basara is alone with Chisato in the LN. The first was in the bathroom. He doesn't become aggressive until "the clone wars"

Actually it's not the 2nd time Basara had been alone with her. Shinmai has side story content that fills in gaps and adds more context to various points in the LN. After the bathroom scene in volume 4, they start meeting up in the infirmary on a regular basis and their relationship takes a much more intimate turn since Basara starts teaching her how to better pleasure him, and they do all the stuff he wouldn't do with the other girls. So from the end of the sports festival until Christmas Eve (volume 6) Basara and Chisato had been getting hot and heavy. By that point, Basara was more than comfortable seeing Chisato naked and being intimate with her. The hero training is what keeps him from giving into his desires in the early series. However that doesn't work with Chisato. He briefly gives into his desires in volume 4, and volume 6 is the first time he fully surrenders to his desire. So I wouldn't say "clone wars" is the first time he's aggressive.
