While its interesting if true that the machine wanted the team to kill the congressman (Root would have done it without hesitation), the thing I'm picking up is the machine has been moving into the leadership position replacing Finch. Remember back a few episodes where the machine warned Control (through Root) to leave its "Agents." alone. Something to think about.
