A lot of people don't understand the ending. And people have various understandings of the ending. But this is what most of us in the LOST community I'm in agree with. They were NOT dead the whole time. The Island was real, and everything that happened in the Present, Flashbacks, and Flash Forwards was real. Everybody died on their terms. Boone died back in season 1, Charlie died in the season 3 finale. Everybody died whenever you saw them die. But these Flash Sideways - they are a sort of purgatory. Every character who died would end up there. As Jack's father explained, "there is no NOW here". So it's a place outside of time. Doesn't matter WHEN the characters died, they all wound up in there the same. And they all needed each other, in other to remember their past, and be able to move on to the afterlife. The finale was only hated by people who saw it and concluded that everything they saw happen on the island wasn't real. As Andrew explains above, that is absolutely not the case. Everyone you see in the church at the end died at some point, not in the plane crash. Have another listen to the conversation between Jack and Christian in the church.

From what I understand, Michael wasn't in the church because he isn't yet ready to Let Go and Move On. He still has to work on himself, personal grief and everything. As for other characters - it all really depended on who was available for filming that day.

I'll also point out the beach shots during the credits. Some viewers saw that as a clue for them being all dead - empty beach with nobody there. In reality, these were added by the ABC network, not the creators. It was done as something to help the viewer calm down after that big emotional tending, tone down a bit. As right after that, the evening news would start.

Like Ben said at the end to Locke and Hugo, he needed to work out on some "things" meaning his life issues. In that place they are able to work out a lot of hang ups and psychological problems they originally worked out in the Island. So Ben would stay behind with Alex and Rousseau, and Desmond told a concerned Eloise that he would not take Daniel with him. It's like she wanted to live that artificial life and make up for the damage she did to him while they were alive. I am sure Frank and Miles and Charlotte and others would be running around that reality until they "wake" up. The whole sideways/purgatory thing seems to be about what choices the characters would make after having worked out a lot of their problems in the Island. Jack has a good friendship with his ex wife and this time wants to be a father. Sawyer chooses the law instead of being a criminal. Kate does not murder her father. Hugo is happy with the way his life turns out and the money is not a curse to him. Locke chooses to stay happily with Helen and his father and other bad guys get a punishment of sorts in this reality. Sayid chooses to give up Nadia even if he still kills to save the ones he loves. Sun and Jin live out in private their love and happiness, and may choose to elope, until they are found out. Juliet too seems to have a better healthier relationship with her ex husband.

I'm a little surprised you missed it. They kept hinting at it with the cut on Jack's neck. Then the constantly referencing things that happened on the island. And the fact that they got off the island in season 4. And that Penny was contacting Desmond off the island. lol

The ending actually wasn't hated at first. It was warmly received. But many people falsely assumed that they were dead the whole time-and unfortunately, some of those people still exist today. And the people who misunderstood the ending slowly backlashed against it. Which leaves us at a polarized reception.
