The guitar pedals- the red one he uses in killing in the name is a variable pitch shifter . He uses a 2 octave setting for the high notes. There is also a switch in the guitar he uses to on/off to get the stutter effect

I've been waiting for you to discover RATM! They were doing this in the early 90's, revolutionized and changed the game in a lot of ways. Tom Morello is a complete genius, makes the guitar do things no one had done before. Down Rodeo and Bombtrack are a couple of other songs you must check out!
