I received a lot of lengthy entries this time, so plenty of reading to be done! If people hate how long this post is, I'll edit it and post the synopses elsewhere, so it doesn't take so long to scroll down XD
( This time, I haven't revised / edited the suggestions as much as I usually do. When a clear winner is decided, I will post my revisions to that story shortly afterwards. Some ideas may change depending on complexity in making them / content I strongly dislike, but the overall concept will remain the same. At that time, feel free to post and clarify any errors I may have made in revising a suggested story)

"Trouble At Conception Cove!": Team Rocket are preparing a trap for Ash and his Pikachu, when they stumble upon a Pokemon talked about in legends—Ovumia! Realising this would be an infinitely better catch than Pikachu, they take it and head back to Rocket HQ, hoping for praise and immediate promotions. Luckily, the Pokemon is attached to Jessie, so catching it is child's play. In fact, it turns out to be REALLY attached to Jessie, and its powers, which are of the "conception" variety, play havoc with Jessie's body while she is trying to sleep...and those powers only get worse (or better?) when it evolves into its ultimate form and unleashes even stronger powers on Jessie...
"Chansey Meeting You Here!": Team Rocket have orders to capture Chansey, the Pokemon that Nurse Joy owns. After some brief discussion, Meowth comes up with a plan: Jessie will pretend to be pregnant, and then go into labour in front of Chansey, which would distract the medically-minded Pokemon long enough for James and Meowth to kidnap it. Using a special TM called "Conception", Jessie is made pregnant and pretends to go into labour to distract Chansey, the plan going perfectly so far. However, due to James and Meowth getting caught up, Jessie ends up actually going into labour and is nursed by the Chansey she tried to kidnap.
"Unbirth of a Hero": "So since we're involving a Pokemon character, of course we're going to have to involve pokeballs somehow. I'm thinking an unbirth scenario, maybe? Perhaps some dude(s) gets trapped in a pokeball(s), then this happens... then that... then this... then somehow the pokeball ends up inside of Jessie and magically releases its contents. You know, classic DeviantArt fashion!"
"Nature's Pocket": Team Rocket is about to steal a lot of pokemon's eggs, but there is a problem, they forgot to bring any bag/sack with them. So, while James and Meowth take as many eggs in their arms, Jesse decides to store as many eggs she can in her womb using a handy teleporter gun she borrowed from HQ. The three successfully run away, but there is a problem, Jesse didn't realize that her womb is the perfect incubator for pokemon eggs, so they start to hatch inside Jesse's belly, squirming and using their powers. In the end we see the live birth moments before they fly away because of pikachu and Ash.
"A Fruitful Encounter": After another unsuccessful attempt at trying to catch pikachu, Team Rocket is blasted off yet again; However, from an unforeseen turn of events, Jessie finds herself in some unfamiliar woods and separated without Meowth or James. During her search to find a way out, she believed to have seen a familiar silhouette, so she races after it. Little does she know, she's progressing towards a trap set by the mythical pokemon of fertility, Ovulis. First, Jessie stumbles upon an abundance of an unknown fruit and mysterious properties; Since she's usually starving because the group never has enough resources to eat a decent meal she doesn't hesitate to grab some and wolf them down before resuming her pursuit. What she doesn't realize is that the fruit magically implants fertilized eggs inside her. Ovulis knows this and follows close by and uses it's special Fertility Ray which rapidly increases the growth of the life which she's now carrying. Once James and Meowth find Jessie, they'll be speechless. (A separate thought, a battle encounter between Jessie and Ovulis, like from the videogames. We already know the outcome. )
"Silph Co. Surrogacy" In True Team Rocket fashion, Jessie has disguised herself as a Silph Co. Employee in order to volunteer at the corporation as it goes through testing TMs intended for human use, as well as a surrogacy project for the babies of various regional champions. Jessie intends on acting as a surrogate to quite-literally carry off the champion babies for a hefty ransom and steal the HTMs for sale on the black market. Despite her obviously being Jessie, her disguise works and she is surrogate to one of the champion's kids.
Annoyed that she is only carrying one baby, she uses the HTM: Absorb to steal the other babies from their surrogates and plant them in her own womb. She's discovered by none other than an adult Ash Ketchum, who himself was selected for the project since he won the Alola League years ago. Jessie taunts him saying if he wants his kid back he can pay all the child-support she cheekily demands in ransom.
She further taunts him that Pikachu wouldn't dare shock a pregnant woman. Ash concedes to this, but to keep them hindered, Jessie uses the HTM: 'Hidden Power'. The hidden ability of the move causes Jessie to experience a growth spurt, slowing her down. As Jessie attempts to escape, she uses the unlabeled and untested HTMs to help make her getaway, activating the following: HTM: Milk Drink, causing her breasts to swell and leak, and HTM: Overgrowth, causing another growth spurt just as she reaches the relative safety of the rocket balloon and begins to rise in the air. The Overgrowth growth spurt shortly grounds the balloon. This forces Jessie to use another HTM:, which turns out to be Splash. Her water then breaks.
"Survival of the Weakest": Team Rocket decides that it will be simpler or more easy to try to kidnap Pokémon at their weakest, which would be in the Pokémon Center. Our unlucky trio is assigned to give this a try, with obvious qualms about going into a place where Pokémon are arguably at their strongest as well. Things oddly go well initially, since the authorities had heard about this plan and wanted to follow them back to the Team Rocket base.
However, a young trainer decides to be a hero and in his excitement, he throws Pokéballs from a bag he snatches from Meowth to try to get something out. However, in Jesse's usual run of bad luck, she gets hit by the ball and transfers the Pokémon into her womb instead. Jesse gets angered and somewhat turned on as more and more Pokémon get put in her, until they finally come to the realization that they had already cleared out the Pokémon Center just through this boy's foolish actions. While pregnant with these Pokémon, Team Rocket makes a break for it, now with authorities trying to catch them since the plan has gone awry.
Deluxe would be the gang trying to evade the cops, with Jesse getting into disguise to avoid detection. However, she ended up leaving with Poke Eggs that are hatching the more she moves and goes, leading to wardrobe malfunctions and outfit changes until she is either immobilized or successfully evades the cops. Regardless, the question now is "How do they get the Pokémon out?"
A fun thing you could do is having the Pokémon doing moves as she moves, leading to odd and fun visual effects or situations. For example, thunder shock to make her tum glow and lightning to appear or rollout leading to a very large kick/movement.
"Transmission Error": Team Rocket give Jessie and her team a new device to try out: a fake Pokemon center PC, which when used by an unsuspecting trainer, will transport the Pokemon directly to Team Rocket HQ. However, due to James' fumbling, the PC actually transmits the Pokemon into Jessie, more specifically her womb. And while the PC is a success in luring more and more trainers into depositing their Pokemon, Jessie panics when she realises not only is HQ not receiving the stolen Pokemon but her body is growing with every new Pokemon, and the queue for the PC is too long to shut the machine off in time...
"Dittonancy": A mischievous Ditto transforms into Jessie, but with a difference—a pregnant Jessie! And to cause more mischief, the ditto keeps following Team Rocket around, causing confusion when people see Jessie pregnant, and then not pregnant. Are their eyes deceiving them, or is there something else going on? Later on, tired of its deception play, Ditto takes its scheme one step further and decides to imitate a baby. But not just any baby—a baby yet to be born. And where else is better than an unborn baby to go than into Jessie's womb? How will she get the unwanted freeloader out?
