There's a certain poetry to the situation Kirito ended up to be. If we go back arc for arc from here - in GGO, by luck he avoided being poisoned, but now that same poison had catch up to him. In ALO, Kirito made a deal with Kayaba... How to explain it - many view the appearance of Kayaba back then as pure Ex Machina, but, the way I see it - the role is that of classical devil of the crossroads. MC is desperate, and in that moment, someone offers an easy solution and asks for a price afterwards. In the book, there was an extra line, where inside his head Kirito screamed that he's even ready to sell his soul if it means he can stop Sugou and save Asuna. Only after that line did Kayaba appear. Back to the point - the offer was for him to distribute the Seed, which is now used as basis for what, in a sense, holds Kirito's soul inside - paying the deal's price. In SAO, by Kayaba's generosity, he avoided the brain being fried in the very end. Now, his fluctlight is burned. In other words, in this arc Kirito already paid back for every narrow escape he had in previous ones. Also, back in S3 Episode 17, when he and Alice hang on the wall, he asked "Who decides whether the pontifex, Administrator, who created those laws, is right or wrong? The gods in the heavens? Then why don't they strike me down with lighting right here and now?" Well, the moment he defeated Administrator, he did got zapped xD
