One idea you came tantalisingly close to, but which I don't think you quite mentioned: what if the humans are the resource being cultivated? Maybe you're in a wonderful, rich area where peaceful empires seem to rise every, oh, 500 or a thousand years or so. It turns out that a race of long lived dragons or giants or mind flayers or something similar come back there periodically to harvest sentient humanoids to hatch a new brood or fuel their plane-crafts or serve them as beasts of labour. The mysterious order of ghostly beings/sphinxes/constructs is really their servants, placed there to serve as cultivators to ensure a juicy crop. But this time, the PCs have befriended some of the caretakers and found the location of the blue jewel that allows their passage into this world and so they stand a chance to avert this disaster...

To make it even more interesting, maybe it's not a question of outright being slaughtered, but more that humans will serve as servants or hosts to these beings - and is it really so bad to be serve these semi-divine creatures with knowledge of the inner workings of the multiverse for five hundred years? Maybe certain members of the Mages Guild would like that very much, thank you!
