The next half of season 1 is an anime original. It wasn’t in the manga. Personally I didn’t like the second part except for some few episodes. Although there are some info in the second part that are quite important.

Just gonna put this here to clear up some confusion. Season 1 has no relation to the sisters (Misaka cloning) project at all.
