Jessica did die though. Remember Finch telling Reese in the first episode that he was halfway around the world when she was killed. And that he could've saved her if he had known in time?

The show jumps around a lot with time. It can be a bit confusing without the full picture. But it all comes together.

If you watch carefully during the flashback scene in 1x02 with Finch when he talks about how he's designed The Machine to erase the irrelevant numbers at Midnight, the last person shown on a monitor is Jessica.
