So, just a little idea on how the Kryptonian powers work... The Yellow Sun gives them their powers, meaning on Krypton they have NO powers because they have NO Yellow Sun, they have a Red Sun, they are just like us there. Krypton is made up of Kryptonite under the surface, which is why with he explosion of Krypton came Kryptonite. The one thing that Kara has that Clark doesn't is growing up on Krypton... same thing the other Kryptonians had over Clark... They are 100% from Krypton. Clark was born on Krypton, raised on Earth. The others are in-touch with where they came from, Clark is not. Clarks powers came to him as he needed them most as he grew, he couldn't feel the difference as he grew, it just happen. The others could FEEL the difference as soon as the Yellow Sun touched them, making them much more aware of what they can do. Kara is still newest to it all, but the powers, like strength, speed and flight came to her first because they had felt like the most obvious I imagine. Also, as Clark has stated in previous seasons... he has a fear of heights, weird? Yes, considering he is indestructible for the most part, but this fear could also be a pretty solid reason for not knowing how to fly just yet. However, we know from another previous point in the series that he CAN float/hover aka fly cause he does. He even told Johnathan about it.

Yeah all the other Kryptonians are able to immediately fly off the bat but Clark can't. It's hinted that the issue isn't biological but psychological.

So to answer your question about the space ship and the crystal. The government guy opened the spaceship and retrieved the crystal. That happens on screen. He then orders an evacuation of the facility because the ship is going to blow, that part is on screen. Interestingly he doesn't seem surprised that the ship is going to self destruct. His order to evacuate is why the ship is completely unguarded with when Lois shows up.

I love this show, so very much, but there are several things i absolutely hate about this show. One of the (top 4 or 5 actually) is how they portray Jor-El as a bad guy just because that is how Clark perceives him while refusing to accept Jor-El's training and blaiming Jor-El, a dead entity, for everything that goes wrong in his personal life.
