I look at it in the context if you go back to s3 and s4 she gave up a lot for him even betraying the trust of her sisters to be with him. Phoebe even turned evil to be with him. There comes a point where I think whether she determined it off screen or not that being with him even though she still may love him is detrimental to her and her family in the end. Even if he says he is good now, which he's tried that route not once but 3 times it ends badly each time. So I think she runs away because admitting she loves him brings up that fear of it all happening again. Too much she has built and grown for herself to have it break down just to be with him again.
