Mostly I think Chris Carter wanted an episode where Mulder could express some sort of hope and religious ideas, without falling into a trap of making it about Scully. The story is very dark (even for the X-Files), and religious ideas are how we humans cope with grief.

I really like this episode as a singular story. But I simultaneously don't like it as an end to the Samantha storyline. Weird. That final bit with the ghostly kids and the music is really beautiful. Reminds me of the idea of Neverland -- Tinkerbell finds lost boys and takes them to Neverland and teaches them to fly... which is sadly not what actually happens to lost children. The hope that they get spared a horrible fate is a lovely idea. I honestly would have been okay with never getting a definitive answer to what happened to Samantha. Sometimes there are no answers. And the lack of that answer is what drives Mulder. But I guess I'm in the minority there. And TV execs definitely don't like that idea, hence the push to give a final ANSWER which led to this episode (in what they thought might be the show's final season). But I think it's kind of awkward just like when Twin Peaks was forced to give an answer for what happened to Laura Palmer (another question that originally wasn't ever intended to be answered).
