Town got obliterated because Kiritsugu destroyed the grail / rejected it. Grail could've granted Kiritsugu's wish in a way that Kiritsugu could understand it but it could not do it in a way that Kiritsugu couldn't understand. What Kiritsugu wanted was the same result but in a different method (not sacrificing a lot of ppl).
